The RSN Headquarters consists of five departments that oversee the Personnel, Intelligence, Operations, Logistics, Plans requirements of the RSN.
There are also five principal ground commands that oversee the operational and support units of the RSN.

 | FLEET
The FLEET is responsible for all operations beyond the Singapore Straits. Under its command are First Flotilla, Third Flotilla, a Submarine Squadron and two Base Defence Squadrons.
First Flotilla comprises the Missile Corvette Squadron and the Frigate and Missile Gunboat Squadron. The ships are equipped with advanced weapons and sensors for engaging air, surface and underwater threats in a multidimensional maritime warfare environment. The Frigates are the latest addition and are equipped with stealth capabilities and an organic naval helicopter. First Flotilla also works closely with the Maritime Patrol Aircraft Squadron which are equipped with sophisticated systems for surveillance roles.
Third Flotilla consists of the Landing Ship Tank and Fast Craft and Training Unit Squadron and the Civil Resource Squadron. The LSTs provide the means for sea transportation and logistics support for the SAF’s overseas operations and training requirements such as humanitarian assistance and disaster relief missions and the RSN’s midshipmen sea training deployment. The Fast Craft and Training Unit operates a variety of small utility craft for transportation purposes while the Civil Resource Squadron mobilises civil resource vessels to support the SAF and RSN’s needs when required.
The Submarine Squadron provides an added sub-surface dimension to Fleet Operations. The Base Defence Squadrons provide round the clock security and defence of the two naval bases.

 | COSCOM
COSCOM is responsible for the coastal defence and maritime security of the Singapore Straits and its approaches. It has under its command the Patrol Vessel (PV) Squadron, the Mine Counter-measure Vessel (MCMV) Squadron, the Coastal Surveillance and Defence Squadron and the Shipping Control Squadron.
The PV Squadron undertakes daily operations and patrols within the Singapore Straits and its approaches to safeguard Singapore’s territorial waters, combat piracy, deter illegal immigrants, protect coastal installations and counter possible terrorist attacks. The MCMV Squadron conducts regular surveys to ensure the seabed is clear of any obstacles or debris that could hinder shipping. It is also the Training Cadre for the RSN’s junior officers.
The Coastal Surveillance and Defence Squadron provides comprehensive and continuous surveillance of the Singapore Straits to maintain awareness of all activities. The Shipping Control Squadron keeps a lookout for sensitive vessels and assigns its Accompanying Sea Security Teams (ASSeT) to conduct security checks and escort onboard these ships.
COSCOM works closely with agencies like the Maritime Port Authority of Singapore and the Police Coast Guard to ensure security of the Singapore Strait 24 hours a day, 7 days a week throughout the year.

TRACOM
TRACOM is responsible for all aspects of training in the RSN. It comprises the Institute of Maritime Warfare (IMW) and the Institute of Maritime Operations and Systems (IMOS). IMW oversees all shore-based simulation training through the extensive use of simulators and tactical training centres to ensure that the proficiency and RSN personnel in all aspects of maritime warfare is maintained at the highest standards. IMOS oversees all vocational training in operations, maintenance and engineering for the RSN's Naval Systems Specialists.

NALCOM
NALCOM is responsible for the overall logistic readiness of all RSN warships and small craft. It functions thorough two maintenance bases at Tuas and Changi Naval Bases. They conduct the maintenance and repairs of the ships and shipboard equipment. NALCOM also commands the Naval Material and Transport Base which sees to the transportation and other logistic needs.
Apart from in-house expertise, NALCOM and the Naval Logistics Department work closely with local industries such as Singapore Technologies Engineering Group and agencies like the Defence Science and Technology Agency.

NDU
NDU is responsible for all diving operations including general and combat diving operations, explosive ordnance disposal and mine disposal for the SAF. It is made up of the Diving School, Clearance Diving Group, Underwater Demolition Group and Combat Diving Group. Based at Sembawang Camp, its facilities include a 10m deep diving pool with an underwater gallery for instructors to observe divers during training, an Agility Trainer, a multi-purpose Confidence Tower, a 25m indoor range and a well-equipped Naval Hyperbaric Medical Centre that supports the specialised medical needs of the divers.
